To unravel the complexities of biology on a holistic level, we must perform multidimensional analysis with single-cell, spatial context. Spatial phenotyping is a transformational tool delivering an unprecedented understanding of disease biology and is defined by five key applications that span discovery, translational, and clinical research. Applications include cellular phenotyping, rare cell discovery, defining spatial activation states, spatial neighborhood analysis, and identification of spatial signatures, each a necessary step in traveling across the research continuum.

Many powerful technologies have been developed, but a compounding of requirements for truly characterizing the complexity of a tissue microenvironment have culminated to an iron triangle—a concept by which resolution, plex, and throughput become extremely challenging to simultaneously improve and therefore, a tradeoff must be made. For example, single-cell technologies, such as flow cytometry and single-cell RNA-seq, enable the detection of numerous parameters but lack spatial dimension. Emerging spatial technologies have alleviated this concern but rely on spot-based or region-of-interest-based methods, which lack resolution. On the other hand, standard imaging methods, like immunofluorescence and immunohistochemistry, enable single-cell resolution and provide spatial context but are limited to measuring just a few parameters simultaneously.
